Tatsächlich war das Python-Update von 3.11 auf 3.12 Schuld an der Problematik mit ProtonUp-Qt. Die App bezog sich noch auf die Version 3.11, die nicht mehr existierte. Herausgefunden hatte ich das über folgenden Befehl.
[denalb@PROMETHEUS-ArchLinux ~]$ pacman -Qoq /usr/lib/python3.11/
indicator-sound-switcher
python-inputs
python-steam
Die beiden python-Module gehören zu ProtonUp-Qt. Außerdem bezog sich auch noch die App Sound Switcher Indicator auf Python 3.11 und ich merkte, dass diese App ebenfalls nicht mehr gestartet war.
Ich habe beide Apps mit ihren Abhängigkeiten deinstalliert und neu installiert. Jetzt funktionieren beide Apps wieder, denn sie beziehen sich auf Python 3.12.

Für Pinta habe ich tatsächlich das Paket dotnet-runtime-6.0 nachinstalliert und die App startet ebenfalls wieder. Wie von bubba vermutet, scheint das aber ein generelles Problem mit dem Update von Pinta zu sein, was hoffentlich gefixt wird.
